When a German is telling you to "leave the church in the village" they want you to stop exaggerating or blowing things out of proportion.
The phrase has a religious background: in the past, the Catholic Church held processions in the villages. If the village was too small for such a procession, people would walk around the borders of the village.
Bearing in mind that "church" not only means the building with the bell tower, but also the "congregation of believers", the idiom makes sense: when you said back then to keep the church in the village, you meant to keep the train of people inside the village borders.
